To that effect, Terra offers an assortment of cloud environments pre-configured for interactive analysis with popular tools and packages. Some are environments that we maintain directly, and some that are maintained by other groups in the research community, as we&#8217;ve <\/span><a href=\"https:\/\/terra.bio\/community-maintained-notebook-environments-in-terra\/\"><span style=\"font-weight: 400;\">previously discussed<\/span><\/a><span style=\"font-weight: 400;\">.<\/span><\/p>\n<p><span style=\"font-weight: 400;\">In response to popular demand, we recently updated all the Terra-maintained Jupyter Notebook environments with an R kernel to include the latest version of <\/span><a href=\"https:\/\/satijalab.org\/seurat\"><span style=\"font-weight: 400;\">Seurat<\/span><\/a><span style=\"font-weight: 400;\">, a widely-used R package for multimodal single-cell analysis developed by the <\/span><a href=\"https:\/\/satijalab.org\/\"><span style=\"font-weight: 400;\">Satija Lab<\/span><\/a><span style=\"font-weight: 400;\"> at the New York Genome Center. Seurat includes tools for calculating quality control metrics, filtering cells, clustering cells and performing differential expression analysis, as well as multiple visualization tools.\u00a0<\/span><\/p>\n<p><span style=\"font-weight: 400;\">This update means that you will be able to use the Seurat package out of the box, without doing any installation yourself, in the &#8220;Default&#8221; and &#8220;R \/ Bioconductor&#8221; environments listed in the Cloud Environment menu.\u00a0\u00a0<\/span><\/p>\n<p><img fetchpriority=\"high\" decoding=\"async\" class=\"alignnone size-large wp-image-937\" src=\"https:\/\/terra.bio\/wp-content\/uploads\/2023\/12\/Seurat-environments-1024x537.png\" alt=\"\" width=\"800\" height=\"420\" \/><\/p>\n<p><span style=\"font-weight: 400;\">We also plan to add Seurat to the main RStudio environment in the near future.<\/span><\/p>\n<p>&nbsp;<\/p>\n<h3>Take Seurat for a spin today<\/h3>\n<p><span style=\"font-weight: 400;\">You can see Seurat in action in <\/span><a href=\"https:\/\/app.terra.bio\/#workspaces\/featured-workspaces-hca\/Intro-to-HCA-data-on-Terra\/notebooks\/launch\/Seurat.ipynb\"><span style=\"font-weight: 400;\">this notebook<\/span><\/a><span style=\"font-weight: 400;\">, which is part of a <\/span><a href=\"https:\/\/app.terra.bio\/#workspaces\/featured-workspaces-hca\/Intro-to-HCA-data-on-Terra\"><span style=\"font-weight: 400;\">public workspace<\/span><\/a><span style=\"font-weight: 400;\"> dedicated to working with data from the <\/span><a href=\"https:\/\/www.humancellatlas.org\/\"><span style=\"font-weight: 400;\">Human Cell Atlas<\/span><\/a><span style=\"font-weight: 400;\"> (HCA) project. The workspace includes several tutorial notebooks demonstrating how to use <\/span><a href=\"https:\/\/www.bioconductor.org\/\"><span style=\"font-weight: 400;\">Bioconductor<\/span><\/a><span style=\"font-weight: 400;\"> and popular packages like Seurat (R) and <\/span><a href=\"https:\/\/scanpy.readthedocs.io\/en\/stable\/\"><span style=\"font-weight: 400;\">Scanpy<\/span><\/a><span style=\"font-weight: 400;\"> (Python) to analyze single-cell data imported from the <\/span><a href=\"https:\/\/data.humancellatlas.org\/\"><span style=\"font-weight: 400;\">HCA Data Portal<\/span><\/a><span style=\"font-weight: 400;\">.\u00a0<\/span><\/p>\n<p><img decoding=\"async\" class=\"alignnone size-large wp-image-938\" src=\"https:\/\/terra.bio\/wp-content\/uploads\/2023\/12\/liver-umap-1024x463.png\" alt=\"\" width=\"800\" height=\"362\" \/><\/p>\n<p><span style=\"font-weight: 400;\">Note that if you are currently working in an older R-based environment and would like to upgrade to one of the newer versions that includes Seurat, you will need to recreate your environment from the new version as described in <\/span><a href=\"https:\/\/support.terra.bio\/hc\/en-us\/articles\/360038125912\"><span style=\"font-weight: 400;\">this document<\/span><\/a><span style=\"font-weight: 400;\">. This does mean you will need to reinstall any other packages that you had installed yourself. If you routinely use packages that are not installed by default in one of our environments, we suggest you create an installation script to make upgrading easier by automating the process of installing your specific packages onto any new environment, as described <\/span><a href=\"https:\/\/support.terra.bio\/hc\/en-us\/articles\/360058193872\"><span style=\"font-weight: 400;\">here<\/span><\/a><span style=\"font-weight: 400;\">. You can also build a custom environment image of your own based on one of our images as explained in <\/span><a href=\"https:\/\/support.terra.bio\/hc\/en-us\/articles\/360037143432\"><span style=\"font-weight: 400;\">this tutorial<\/span><\/a><span style=\"font-weight: 400;\">.<\/span><\/p>\n<p><span style=\"font-weight: 400;\">We&#8217;d love to hear your thoughts on what other packages or tools would be valuable to have available out of the box in Terra&#8217;s preconfigured cloud environments.
