Schaffner et al., 2022<\/span><\/i><span style=\"font-weight: 400;\"><br \/>\n<\/span><span style=\"font-weight: 400;\">Cell, Volume 185, Issue 3, 485 &#8211; 492.e10 <\/span><a href=\"https:\/\/doi.org\/10.1016\/j.cell.2021.12.027\"><span style=\"font-weight: 400;\">https:\/\/doi.org\/10.1016\/j.cell.2021.12.027<\/span><\/a><\/p>\n<p><b>Abstract:<\/b><span style=\"font-weight: 400;\"> An outbreak of over 1,000 COVID-19 cases in Provincetown, Massachusetts (MA), in July 2021\u2014the first large outbreak mostly in vaccinated individuals in the US\u2014prompted a comprehensive public health response, motivating changes to national masking recommendations and raising questions about infection and transmission among vaccinated individuals. To address these questions, we combined viral genomic and epidemiological data from 467 individuals, including 40% of outbreak-associated cases. The Delta variant accounted for 99% of cases in this dataset; it was introduced from at least 40 sources, but 83% of cases derived from a single source, likely through transmission across multiple settings over a short time rather than a single event. Genomic and epidemiological data supported multiple transmissions of Delta from and between fully vaccinated individuals. However, despite its magnitude, the outbreak had limited onward impact in MA and the US overall, likely due to high vaccination rates and a robust public health response.<\/span><\/p>\n<p>&nbsp;<\/p>\n<hr \/>\n<p>&nbsp;<\/p>\n<h3><span style=\"font-weight: 400;\">What part of the work was done in Terra?<\/span><\/h3>\n<p>Excerpts from the paper&#8217;s Methods section:<\/p>\n<p>&nbsp;<\/p>\n<blockquote><p><b>SARS-CoV-2 genome assembly and analysis\u00a0<\/b><\/p>\n<p><span style=\"font-weight: 400;\">For genomes generated at the Broad Institute, we conducted all analyses using viral-ngs 2.1.28 on the Terra platform (<a href=\"http:\/\/app.terra.bio\">app.terra.bio<\/a>). All of the workflows named below are publicly available via the Dockstore Tool Registry Service (<\/span><a href=\"https:\/\/dockstore.org\/organizations\/BroadInstitute\/collections\/pgs\"><span style=\"font-weight: 400;\">dockstore.org\/organizations\/BroadInstitute\/collections\/pgs<\/span><\/a><span style=\"font-weight: 400;\">). Briefly, samples were demultiplexed, reads were filtered for known sequencing contaminants, and SARS-CoV-2 reads were assembled using a reference-based assembly approach with the SARS-CoV-2 isolate Wuhan-Hu-1 reference genome GenBank: NC_045512.2 (<\/span>sarscov2_illumina_full.wdl<span style=\"font-weight: 400;\">).<\/span><\/p>\n<p>&nbsp;<\/p>\n<p><b>Phylogenetic Tree construction<\/b><\/p>\n<p><span style=\"font-weight: 400;\">We constructed a maximum-likelihood (ML) phylogenetic tree (<\/span><a href=\"https:\/\/www.cell.com\/cell\/fulltext\/S0092-8674(21)01490-2#bib22\"><span style=\"font-weight: 400;\">Sagulenko et al., 2018<\/span><\/a><span style=\"font-weight: 400;\">) with associated visualizations using a SARS-CoV-2-tailored Augur pipeline (<\/span><a href=\"https:\/\/www.cell.com\/cell\/fulltext\/S0092-8674(21)01490-2#bib14\"><span style=\"font-weight: 400;\">Huddleston et al., 2021<\/span><\/a><span style=\"font-weight: 400;\">) (<\/span>sarscov2_nextstrain_aligned_input<span style=\"font-weight: 400;\">), part of the Nextstrain project (<\/span><a href=\"https:\/\/www.cell.com\/cell\/fulltext\/S0092-8674(21)01490-2#bib12\"><span style=\"font-weight: 400;\">Hadfield et al., 2018<\/span><\/a><span style=\"font-weight: 400;\">), adapted from <\/span><a href=\"https:\/\/github.com\/nextstrain\/ncov\"><span style=\"font-weight: 400;\">github.com\/nextstrain\/ncov<\/span><\/a><span style=\"font-weight: 400;\">, with the entirety of ARTICv3 amplicons 64, 72, and 73 (Delta dropout regions) masked from tree construction.<\/span><\/p>\n<p>&nbsp;<\/p><\/blockquote>\n<h3><span style=\"font-weight: 400;\">How did they do it?<\/span><\/h3>\n<p><span style=\"font-weight: 400;\">The authors implemented these analyses as <\/span><a href=\"https:\/\/support.terra.bio\/hc\/en-us\/articles\/360037117492-Overview-Getting-started-with-WDL\"><span style=\"font-weight: 400;\">WDL workflows<\/span><\/a><span style=\"font-weight: 400;\">, which they deposited <\/span><a href=\"https:\/\/dockstore.org\/organizations\/BroadInstitute\/collections\/pgs\"><span style=\"font-weight: 400;\">in Dockstore<\/span><\/a><span style=\"font-weight: 400;\"> then <\/span><a href=\"https:\/\/support.terra.bio\/hc\/en-us\/articles\/360038137292--Importing-a-workflow-and-its-configuration-file-from-Dockstore-into-Terra\"><span style=\"font-weight: 400;\">imported into Terra<\/span><\/a><span style=\"font-weight: 400;\">.
